Ryan Cook (Quadram Institute Bioscience, UK) and colleagues have identified many phages that repurpose stop codons to encode amino acids. They re-annotated these sequences with modified versions of Pharokka and Prokka to automatically predict stop codon reassignment prior to annotation.
